Name the problem before changing settings. Read the same passage after each attempt and keep the original PDF available for comparison.

Find the layer where the problem starts

Keep the original PDF beside an unchanged EPUB. If the visible PDF itself is unclear, improve the source before repairing the export. If the PDF looks correct but copied text is wrong, investigate recognition or text extraction. If the EPUB wording is correct but the page is awkward, look at paragraph structure or styling. If the problem appears only after importing into a reader, retain the original downloaded EPUB for comparison.

This order prevents a margin change from being mistaken for a missing-text repair.

Match the symptom to one repair

Short fragments at the same fixed positions suggest hard line breaks. Sentences that jump between neighbouring columns need a reading-order check. Missing words should be compared with the source before you insert anything. A contents link that lands in the wrong place is a navigation problem, even when the chapter text is present.

Use the saved research-paper source and actual conversion files to locate a real reading-order problem. For a repair, identify the passage in the original PDF before changing the EPUB; a suggested repair procedure is not proof that a converter produced the defect.

Stop when the correction no longer stays small

For one confirmed broken paragraph, save a copy and repair that passage. For hundreds of interrupted sentences, another conversion from the original PDF may cost less effort than a large search-and-replace operation.
